Have you visited the Make Way for Ducklings sculpture in the Boston Commons yet? If not, it's very fun to see, and I would bring a camera so you can take photos of your girls sitting on the ducks.
Check out the library passes for local museums and zoos - they get you in for free or at a discount to tons of local attractions.
I don't know where you are within the Boston Metro area, but we like the Discovery Museums in Acton. Stone Zoo in Stoneham is a great toddler zoo, but it doesn't have much to attract older kids. Most libraries in our area at least have a pass that gets you in for free.
The Boston Children's Museum is fun - although only the top floor has much for really young kids (my oldest just turned 3). Your library should have discount passes. We haven't been to the Science Museum yet, but friends say it's really great. I've gotten mixed reviews on the aquarium (and we haven't been there ourselves, yet).
Farm season is also starting in the next month or so, and we LOVE the local farms. You can pick all sorts of different berries, and many have goats/chickens/bunnies you can feed. And there are delicious apples to pick in the fall...
We haven't lived here that long, so I'm curious to see what other people recommend.
